I hope I understood your question correctly. I used to lightly pencil in a sketch, paint over it with watercolor then outline it as well; I’d suggest to apply the pen after your painting has dried entirely as most inks tend to bleed. Although, I think there are some waterproof inks which you could probably check out at art stores.
Honestly, I’m just speaking from my limited experience, and there’s no harm trial-and-testing on your own :) Let me know how your endeavor goes. Good luck!
